Thinking Like a Researcher, Designing Like a Scientist

What you'll learn
Design qPCR experiments starting from a biological question, rather than from software tools.
Select pathway-relevant marker genes based on biological logic and literature evidence.
Design species-specific qPCR primers for non-commercial targets using NCBI reference transcripts.
Evaluate primer quality in silico using Primer-BLAST and OligoAnalyzer, including specificity, secondary structures, and thermodynamic stability.
Requirements
A basic background in biology or molecular biology, equivalent to graduate-level knowledge.
Prior exposure to gene expression concepts (e.g., mRNA, transcription, PCR/qPCR fundamentals).
Description
This course is designed to teach qPCR primer design as part of a complete research workflow, not as an isolated software skill.
Many researchers learn how to design primers by following technical steps, yet struggle when experiments fail or when reviewers question their logic. This course was created to bridge that gap - by teaching how molecular biology experiments are really designed, how primers fit into that design, and how gene expression studies are evaluated in real research and publishing.
The course is based on a real research experience involving rat models and ferroptosis, where commercial primers were not available. Through this journey, you will learn how to move from a biological question, to pathway selection, to marker genes, and finally to validated, reviewer-trustworthy primer design
You will not only learn how to design and evaluate primers using tools such as Primer-BLAST and OligoAnalyzer, but also how to think like a reviewer
• how primer specificity is judged
• how normalization strategies are evaluated
• how biological and technical replication are interpreted
• and how overinterpretation is avoided
A dedicated advanced lecture guides you step by step through writing a reviewer-proof qPCR Methods section, translating what you did in the lab into clear, reproducible scientific language.
Who this course is for
MSc students working on gene expression or molecular biology projects
PhD candidates designing or troubleshooting qPCR experiments
Laboratory researchers dealing with non-commercial or species-specific targets
Molecular biologists who want to improve primer design, validation, and Methods writing
